I have an Intel based machine with Nvidia 630 graphics card details below. As it is, I need to set Boinc to always use 75% of the CPU so they don't notice any slowdowns during the 8 hours a day they use the computer, and I'm losing 16 hours of the day at 75% CPU use when it could be at 100%. When they stop using it, Boinc could then automatically go back to 100% CPU use and 100% of the CPU time. On a powerful quad core CPU, if they can have one or two cores exclusive to their use when the computer is in use running normal apps, they won't notice any slowdown, and Boinc will remain running on the other CPU's. If I set it higher, it will use all the CPU's I set in the % of processors line and they experience some slowness in applications, unless they use a truly demanding multi-CPU app that will completely shut Boinc down. If I set the CPU threshold low, Boinc will completely shut down when they use the computer.

It's a good idea to clean out your fans and heat-sync every now and then, removing dust that can interfere with their operation.

As far as CPU health goes, you should be fine as long as you're not overheating often-and most modern CPUs won't let you do that, either by scaling down or (worst case) shutting off. You'll really have to try out some different settings for yourself, as different computer models have more/less efficient cooling systems, which controls how fast the fans run.
